Remove Duplicate Compiler Flags

This PR reverts ucb-bar/barstools#125.
Instead of exposing a duplicate annotation flag from barstools to perform ExtraPassesTransform, CY will provide barstools with json annotations when the ENABLE_CUSTOM_FIRRTL_PASS is set.
