Summary:

This handles some edge cases #1312 missed:

• When save_cmdstan_config is set, we need only one filename. In the case the user is passing a comma separated list, I chose to use the file name for chain 1 as the template.

• Some of the validation logic needed to be updated to check all possible options when a comma separated list is supplied.
